First make sure the "good battery" needs a charge. I keep my batteries on maintainers. Frequently, when a tractor in good tune fires right up, I see little or no charge current on the ammeter. This is normal. The maintainer may put more charge into a battery than the tractor system is designed or set to do. My tractors have lights, so I can easily test the charging system just by pulling the light switch. If the ammeter wiggles negative and goes right back to near zero, the charging system just compensated for the additional load, and is working as it should.
